Many of the questions are directly asked from NCERT books. They may be directly pointing to the concepts in the book or indirectly have their applications.
At the advanced level, about 30% of analytical questions can be expected from standard sources like the tests you take in your coaching classes.
In Inorganic Chemistry, most of the questions are expected to be directly picked from NCERT books, whereas for Math and Physics, you can expect higher-level questions apart from books.
Professors of IIT will prepare the question paper, and there are no certain books which they pick questions from.
The questions created for the JEE exam are chosen from the vast syllabus. So, each year they cover different topics as it is impossible to cover all topics in a single paper.
Whichever reference book you choose, make sure you have learned all basic concepts from NCERT books.
